What Apocalypse does is a technicality that bears a resemblance to immortality, but it's not the same thing.

He has done it after the destruction of his physical body. He tried to do it at the end of the 12 arc, but Cable aced him with the Psimitar.

Apocalypse is probably very much aware of both his opponents abilities so it would be in his best interests to take out Ghost Rider first which, shouldn't be too hard so long has he avoids the PS.
