To be honest I really don't know if they created every being, I don't think so, well I know they didn't create the top of the DC hierarchy for sure, they seem to evolve on their own but I suppose with the Presence's will.

Well as you can see(with references)before the Brothers there were several character already in existence, I was personally surprised to see that those three Endless were before them, the rest of the Endless appear shortly after the Brothers.
By the way I also found out that Imperiex destroyed the universe before ALL this happened, which is a bit confusing if you ask me, and was remade in the new one along with everything else the Presence created.

As far as THOU is concerned, your right, it didn't destroy everything in the absolute sense, Warlock did survive as did Gamora and Atleza.
Atleza's power must be ridiculous in scale if not now then definitely someday,
she Anchors our entire reality in place in the Cosmic Vortex where ALL universes reside without with no effort, this massive power is simply emanating out of her and following it's pre-ordained purpose, and she's just a little girl right now so imagine.

this had me confused too.
but it's obvious he must of travelled back to the dawn of time, where he destroyed himself and the universe along with it.
Then the Presence remakes the DC universe along with Imperiex, why he remakes him is beyond me, but He does work in mysterious ways, lol.
Let's not forget the Time-travelling Anti-Monitor attempted to prevent the birth of a positive matter universe & ensure the birth of a anti-matter universe in the same way, in Crisis #10 this is explained in depth.
