Darth Ruin is canon in the EU world. Wikipedia is a reliable source as long as the report is not biased and has a cited source. Articles without cited sources are not reliable.
And for KOTOR...does the possible existence of the remains of the Ancient Sith Empire come from choices made in gameplay? I don't mean conversation choices, but like...taking Light or Dark, etc. Gameplay experiences are usually 'Kyle Katarn knows Force Lightning!' or 'Kyle Katarn owned Jerec with relative ease!'

Darth Ruin formed the new Sith Empire and this happened 2,000 years BBY or 2,000 years after Kun. What the hell does that have to do with the ancient Sith Empire. Allright: Nothing.

Revan wents to unknown space to find a unknown threat which made the Mandalorians attack the Republic. Kreia just estimates that the "real Sith" are dwelling somewhere in the unknown territory and Revan went to find them but both games descripe the nature of the "threat" he's going to find as unknown.

Another great Lightsnake idea: The Sith species was destroyed but the Ancient Sith Empire was still existant ? Haha. The Sith were the Sith Empire and may I remind you that the entire Council (consisting of 10 Members) was killed during the conflict or fled from the Ancient Sith's space (Sadow) and Odan talks how they defeated the remains of the Ancient Sith Empire ?
So apparently the Ancient Sith were gone. Hell...we even see the complete governing body (the members of the Sith Council on Ziost) leaving Sith space (Sadow) or getting killed before, during and after the war. So if there was anybody left in Kun's era it clearly was nobody who deserved the Dark Lord title otherwise this wouldn't have been handed to Kun.
