And They allow them to cause they have no choice in the matter. They have no idea how many pirates are really ninjas in disguise waiting to be given the order to strike and take down all the pirates.

Pirate pride on the other hand ensures that there are no pirates disguised as pirates. (There's no way they'd be on land for a long time like a landlubber ya mutinous cur)

Pirates allow them dirty Ninjas to exist for one purpose: Sushi.

Though the mutual love of sushi is true.
