Because he is. At least the Jiggly Puff that was the Main JigglyPuff in the Pokemon series is male. Which is the Jiggly Puff featured in this game one would think.
Just like the Pikachu featured in this game is more than likely Ash's Pikachu and so on and so on.

Anime Jigglypuff's gender was never revealed, and it was created back before pokemon other than the Nidoran family had genders. It's also voiced by Rachael Lillis, who also originally voiced Misty and Jessie. She's also still Jigglypuff's voice in the Smash Bros. series. So that's one count of evidence to genderless, one count to female, and... no counts to indicate anime Jigglypuff is male.

There's no real reason to think a pokeball pokemon would also be a playable character.
Is Gardevoir even especially famous? Pikachu and Jigglypuff got in because polls showed that at the time of SSB's development they were the first and second most popular pokemon, respectively. Mewtwo appeared in Melee thanks to the first Pokemon movie, and Pichu was chosen because it was the pre-evolution of Pikachu.
