Let's say for the sake of this argument, Palpatine got anew clone body a short while before the time of The Unifying Force. He studies and analyzes how the Vong are incapable of being sensed through The Force and draws up a strategy. Using the distracted state of affairs on the Vong-controlled Coruscant, he infiltrates the planet with no confrontation. Instead of the master of light Luke Skywalker, the master of the dark side Palpatine challenges Supreme Overlord Shimrra. He's ready to fight with his lightsaber and all his range of techniques as well as his fresh clone body. Who will win/

Too many "what-ifs".

But, assuming that he possessed all of this knowledge (Outbound Flight implies that he possesses extensive knowledge of the Yuuzhan Vong) regarding the Vong, and he is as powerful as he is in Dark Empire, I'd say that he'd win.
