Extant didn't get beat by the JSA, they pulled the same trick Mephisto pulled on Thanos. He extended himself so far into the timeline, he was distracted. So they tried to send him into the middle of an explosion which didnt even work he came back about 50 issues later and was last scene in the timestream while he let the JSA escape.
Personally I think he's the one behind 52. "Time is Broken" ring any bells?
