I could name thousands of things that are wrong with most characters when you apply real world logic to them. Supes has gone to great lengths, more specifically DC writers have, to try and justify why people dont know who he is. Most issues with comics arent even dealt with at that level. When has any writer explained why trained military operatives can't shoot a moving target? They havent.
Why is this the issue that does it for you? It is far more logical that people believe that Superman is not Clark Kent than to believe that JJJ never was able to get someone to figure out Spidey's identity.
Bottom line, real life is in the real world.
(X men are a terrible example though, you are right)
