I think it has to do with the "self-imposed limit" thing Mephisto spoke of in Crusade. When a cube reaches maturity it limits itself from granting certain wishes. The cube in Chaos Engine was a baby cube, so it was in a raw state.

As for why they allied with Galactus, the reason strikes me as obvious: The Cancerverse is just that bad.
The Proemial gods seemed to want to shape the universe themselves, and being taken over by the cthulhu universe goes against all their plans.
