Maybe because its a secret apprentice, no one besides Vader knows about him and Stormtroopers must think he is a Jedi, if Sidious found out, he would probably kill both, the apprentice and Vader.

Vader has helped to train some of Sidious' Dark Jedi.

Yea, that is true, like in Dark Rendezvous Dooku is about to have a meting and Sidious appears in hologram and tels him what to do and Dooku says how does he know and then says Sidious always knows.

Maybe Palpatine pretended not to know because he would make sure something would go wrong and discourage Vader from going against him...

And vader has killed a non force user a far distance apart, so what if 2 bobas backed away? Doesnt change the fact their shots will be blocked and both of them ending up killed
