It was a joke. He was questioning whether Jenny has sub-atomic control over electricity. Electrons are sub-atomic particles are they not? By default, anyone who manually controls electricity is doing so on the sub-atomic level.

It's completely indirect; as you say, "by default"
We "control electricity" everyday. It's not the same as consciously and psionically causing electrons to flow.
I doub't Jenny could perform electrolysis without killing everyone in the water with her, or pull plasma out of the open air, or from a Star, or manipulate Gamma Radiation, Sola Winds, etc. etc.
Until her powers are explained in that being the way they work, she doesn't get that deep.
Powers: Jenny can transform from flesh to living electricity. She uses this ability in a variety of ways; she can travel along communications and electrical wires. She can deliver electric shocks that vary in intensity, from the slight jolt one would get from a build up of static electricity to fatal electrocutions. If she is fighting in a thunderstorm she can somewhat direct the lightning to her advantage, but that never happens often. Jenny can draw upon power grids for extra power; she does this as little as possible being concerned with the havoc that can cause for the people and homes on the grids. She can, with effort, expand her appearance to tower over buildings and fill up the sky -- she has only done this ONCE in a dire situation and was nearly comatose for a week afterward. With effort she can communicate by hijacking radio signals, although she complain that it gives her headaches. Also transforming from flesh to electricity and back to flesh purges her system of toxins (something she loathes to do since she likes to be drunk and comfortably numb) Jenny is powerful and she knows it; she also know the meaning of the word "restraint." Jenny does not know why she stopped aging at age twenty; privately she thinks it's a childish prank the universe is playing on her.
Weaknesses: Obviously if an opponent is sufficiently insulated, any of Jenny's attacks has limited, if any, effect. Jenny is an alcoholic; she does her best not to let it effect any missions she might be on, but sometimes that bottle/flask/whatever looks mighty tempting. She suffers the occasional bout of depression. Also Jenny firmly believes in equality between humans and mutants, this likely to be a source of friction with any mutant who might believe in the superiority of mutants, however slight.
Storm has the psionic ability to control all forms of weather. She can control wind, lightning, and generate all naturally occurring forms of precipitation. In addition, Storm can reduce or raise the temperature of her environment and use winds to elevate herself and fly at high speeds. Storm is highly immune to the effects of all weather, most notably lightning and extreme heat and cold. Among the more unusual manifestations of her power is the coalescence of toxic atmospheric pollutants into acid rain or toxic fog.
Besides the atmosphere, Storm has additionally demonstrated the ability to control natural forces that include cosmic storms, ocean currents, and electromagnetic energy. On one occasion, Storm manipulates the solar wind to destroy a Sentinel. On another, Storm summons the power of a galactic core to purge a Brood implant from her body.[2] On earth, Storm has used her power to manipulate ocean currents and tides. Storm has shown the ability to alter her visual perceptions so as to see the universe as multi-colored energy patterns, detecting the ebb and flow of energy behind weather phenomena, machines, and nervous systems. During the Marvel event "Civil War," Storm creates an electromagnetic pulse in the brain of Thor's clone. Storm's abilities are limited by her willpower and the strength of her body.[2]
Storm's mutant powers keep her in sync with the weather and her surrounding environment. As a consequence, Storm often suppresses extreme feelings to prevent her emotional state from resulting in violent weather. She has also been shown to sensitive to the dynamics of the natural world. For example, she has sensed a diseased and dying tree on the X-Men mansion grounds, felt the gravitational exertion of the moon on the tides, and detected the incorrect motion of a hurricane in the Northern Hemisphere.
Given Storm has shown more detailed, larger, and varied control over the Spectrum. I think it is unlikely that Jenny could drain electrcity from her brain waves.
So far, it's a stalemate IMO.
