Yes it does, he was imprisoned there but then corrupted it. Zelda has a very confusing timeline, that will be revealed only when the series comes to an end. It has been confirmed, that chronologically, Four Swords Adventures was the first one.

Shigeru Miyamoto confirmed all those claims and the guy who worked closest with just stated that there are two Zelda timelines at the end of OOT.
