Goku or Shenron?Training with someone doesn't give you their powers.
Shenron can give Goku the ability to manipulate reality by manipulating reality himself.
Shenron is stuck granting wishes because thats what Kami made him for. He doesn't dare betray his creator, because his creator can blink him out of existence. And if Kami dies, the dragon balls turn to stone, and Shenron can't manipulate that. Well he could, but he is a pure hearted being, and he wouldn't.

As a pure hearted being he wouldn't (even if he could for the sake of argument we'll go ahead and assume he could) teach someone how to manipulate reality unless they were a pure hearted being. And a pure hearted being would not by choice use his powers negatively on another being with a pure heart.
So Goku would not use his reality manipulation powers negatively on Superman.
But there are some obvious limitations to shenron's powers any way. because why wouldn't he manipulate reality simply to be free of Both Kami and the Dragonballs?
Being able to manipulate reality doesn't make you omnipotent. AS there have been pleanty of reailty manipulators of various levels of power within the Marvel Comics. Proteus comes to mind.

Goku could use reality warping power to make himself stronger then Superman, yet not use it negatively.
And in defense, even a pure hearted being can use negative powers for the greater good of protecting himself.
We are assuming that Superman is attacking Goku, right?

Would goku do that in character? Being a Sayan and all?
Would he make himself stornger so he could beat up someone who's not a villian?
If anything he'd make himself on par or weaker than Superman. Sayan's liek to fight, especially if its a challenge.
So in all likely hood Goku with reality manipulation powers would wind up in a stalemate with Superman. Because that's the way he would ant things to be. ermm

It was a common theme back then to either develop new abilities to overcome obstacles, or use existing abilities to perform imbossible things (see PC X-ray vision...) ermm
This has been my favorite example of that:
