You're right for the most part.
Beyonder is still a Cube Being,
the misconception that the Beyonder is an "Inhuman/Mutaunt" has been settled.
Marvel stated at their website that the Beyonder manipulated Xavier and company into believing that for reasons unknown as of yet, in the next arc Beyonder appears in we'll know why.
(Shaper of Worlds, mid 2007 update bio certifies this, by re-informing us of Beyonder's history as a half Cube being that merged with the MM to become a full Cube)
Also,
Beyonder & Kubik are the most powerful Cube beings,
(they can warp Time & Space on a near Universal scale within the Prime Multiverse)
Beyonder on the other hand,
encompassess an entire Universe (Beyond Realm) outside of the Multiverse,
this Universe however, is weaker than one of Eternity's Aspects (Universes)
Also,
Beyonder is evidently essential to the Multiverse. (strange since he originated outside it)
And as for Molecule Man,
he's no longer a Cube Being,
he has ascended to a higher order of power, unimaginable to Cube beings.
