If someone with a strong will becomes a heartless, the body becomes a nobody. Becoming a heartless requires one to lose their heart to darkness.
Brain, liver, etc, would all remain in the body because of how heartless are formed. Unless you suggest that these body parts up and vanished into thin air.

But seriously, what good is the prep time?
Prep time would just be time to put together a plan/strategy or pool his resources or something. Which I take to mean he has free reign to put together as many stat buffs as he wants.
For example, I assume he has time to put up Safeguard (blocks status debuffs), Mist (blocks stat reduction), Barrier and Amnesia (bossts to Defense and Special defense, respectively), and maybe even set up a Future Sight. I don't know whether Safeguard would block a Time Stop or not, but if it counts as a status condition, it should.
And if prep time includes access to TMs and HMs, Mewtwo could also use the time to boost his Special Attack with Calm Mind. Or just use Double Team until he's impossible to hit.
In short, Mewtwo turns himself into an absolute beast and destroys them even easier. And, even if Nobodies are immune to Psychic power (like a Dark type?) Mewtwo can affect them anyway using Miracle Eye, which removes the immunity Dark types have.
Granted, that's all in game terms.
Okay guys, I hate this thread. Maybe it's just my lack of interest in talking about old KH characters and no one from the new one.
1) Anime Mewtwo needs absolutely no prep time. He has the ability to wipe their minds and TK the majority (Xemnas is the only one who could be strong enough to resist it). Hell, Sora and Riku are such laughably non-factors that Mewtwo could catch them in Dark Pokeballs for teh lulz.
2) Gameplay wise, KH team wins in an almost as horrible spite. I say almost because Mewtwo has the prep time to at least try and put up a good fight.
