Not really. As the download is running, obviously the internet will be a tad slower (depending on your connection) but as soon as the download is complete and you stop the download your computer is the same as before assuming you didn't pick up anything bad. (This is where a lot of people have the problem.) You have to be very careful what you actually are downloading.
