The reason Sidious does these things and stalls is because he feeds off his enemies dismay, and manipulates them into leaving themselves weak or leading them to his side.Sidious would slowly dominate Khan's mind, breaking his focus and tenacity. You might think with his super evolved mind he could withstand Sidious' influence, but even the wisest and most powerful Jedi were blinded and clouded by his strength. Khan would become angry, try to get Sidious out of his head. The futile act would drive him to shoot wildly at Sidious, who would simply maneuver around it or reflect/dissipate it with the Force or his Lightsabers. Khan stands no chance against Sidious. His strength is far beyond anything Khan could imagine, and he will be easily dominated and fried to a crisp, should Sheev choose so.
Khan is superior and far more tactical than this overexaggerated fallen emperor. The Jedi weren't aware of his true motives and he held a lot of political power he aimed at the Jedi. This matchup has nothing to do with him scheming under their noses for years. Sidious never got inside any of their heads. He also can't dissipate this power with fl or the force unless you have proof not just an unsubstantiated claim. Khan crushed a man's skull with his strength.
