-both are able to morph into strange things, but which is superior to the other? in a 1 on 1 battle in the city streets, which of these two would victor?

Well Darkness started as a comic, but was made into a game.

Prototype started as a game, but was given a comic.

This shouldn't be closed, since both characters are in the game and comic media.

Alex wins though.

Doesn't matter because Jackie didn't orginate in a game, however you can use game darkness(entity) since he is different from his comic carnation.
