Yeah, I think Mewtwo and Red defeat Deoxys in the manga.

What were those black pokeballs in the first movie that Mewtwo had?

What do you mean a Ho-oh? There's been shown to be only one so far.
And he's not just the first episode, but some others as well (most of them are just in the same nature though, where he appears briefly at the end or beginning, and flies off elsewhere).

Haha, wow. I remember watching most of those scenes from the episodes too.
When I was younger, I actually thought he was brave and curagous during the first few episodes, but then not too long after, I kinda realized "Nah, he's a dumbass. No way he's actually gonna become a #1 Pokemon Master someday".

The future may prove me wrong, but I somehow doubt it... haermm

It also doesn't help that he sounds worse and worse each time he gets a new voice actor.

Yeah... I pointed out already that Attack form Deoxys has higher attack stats than Mewtwo, so no one's arguing that Mewtwo would beat him in the metagame. He can arguably beat the other forms of Deoxys though with the right strategies.

This is the widely accepted logical explanation in all Pokemon media why the legendaries, or any Pokemon for that matter, do not interfere in human affairs... unless it is controlled or made by humans

IMO, it would've made a lot more sense if they left it in the final commercial release.
