Elektra is the best assassin active in comics. She is also the most discrete and reliable. Deadpool and Bullseye will get the job done, but they are likely going to make a huge splash while they do it. That can be good if that is what you are going for and want to send a message to the rest of your enemies, but I don't think the best assassin is someone who makes the headlines for everyone of their jobs and gets arrested once a month (looking at you Bullseye). If BE and DP weren't completely insane and able to act professional they'd be contenders but right now it Elektra head and shoulders above the competition.
Winter Soldier gets props for being an active wetworks operative carrying out assassinations for decades without anyone learning of his existence, but that is largely because he was retcon'd into existence again.
He isn't an assassin but potentially I'd give it to Wolverine. Every indication is that he was a wet works god when he was active. Weapon X is like an urban legend in the Covert Intelligence field, they talk about him like he is the Bogeyman. There is a reason the whole Marvel U went into lock down when he went of the grid. Someone who has bypassed Reed Richards' security (twice), can get in anywhere he wants anytime he wants - no one is safe.
Oh, how about X-23? She operated in secret for a long time, could get very close to most targets without suspicious due to being a young girl and being able to turn on and off outward signs of being a killer like a lightswitch (fooled even Steve Rogers- probably because she *wasn't* a killer at heart).
