When he reversed Chrono's time manipulation, that was the time gem at work. When he blasted the Celestials into atoms, that was the power gem.
Just because he didn't state which gem he was using, like Warlock did against Strange, doesn't mean he was somehow using all the gems in unison for each effect. Each gem has a specific power, and that's how you can tell he's only accessing one at a time..

Pretty sure the gems don't work that way. Or, there's no proof that they do.
Now, I'm not saying Thanos can't use all the gems individual effects at once, hitting a cosmic with time manipulation, reality manipulation, soul effects, power blasts, but if a gauntlet user simply manipulates time, what does that have to do with the other gems?
The time gem manipulates time. The soul gem or space gem, for example, don't factor into it.
Obviously, the gems being together amplifies each ones effects immeasureably, but each effect is still gem specific.
