In their standard forms, Mega Man walks all over Mario. Mario has real problems stomping foes made of stone, steel, and stronger materials. I don't think he could stomp Mega Man before Mega Man puts Buster Blast or Mega Uppercut under his supremely styled 'stache.
If all powerups are allowed, it likely becomes a stalemate, decided by which invincibility powers can outlast the others.
