Palpatine took his Force lightning to the face, causing incredible damage to his flesh; Starkiller hurled him into the ceiling of his control tower of the Death Star and then flung him to the floor; he also took an explosion to the face that was powerful enough to obliterate his tower and cause notable superficial damage to the Death Star from a distance. And he got back up. His threshold for pain is immense.

I was actually thinking if this were Caedus and Durron versus Nihilus, Nihilus would simply eat their souls. (That's sort of what he does if you think about it. Cut's 'em off from the Force and then eats their energy.)

Then again, if one can prove that a person can literally live with 0% Force energy/presence within their body and around them, etc. then I suppose that Force energy wouldn't count as a soul.

I'm not entirely convinced that Sidious cannot defend himself from the attack.
There has to be a technique somewhere, that could defend against it.

Darth Traya, as much of a visible expert on Force Drain as any, seems to think it has no defense. Yet Exar Kun avoided having himself cut off from the Force bu the jedi master Odan, which is certainly similar. If the powers are related, then perhaps someone can simply be too strong to devour? The other thought is this; we know that the ability is from the True Sith, right? If this ability is unblockable, wouldn't the Sith Empire basically collapse once word got out? Or is Darth Nihilus simply too powerful to block through known means? It is implied that the jedi on Katarr could not defend from him.
As for the Force being one's soul? This makes a lot of sense. When Jedi die, they become one with the Force. The concept of unity after death is an eastern concept, unlike western ideas of a single soul unique in its punishment or paradise. Dark siders also enter a collection of Force energy known as Chaos, but it seems that they are more restless, unable to enjoy unity.
So if one's Force equates to one's soul, what happened to Nihilus' victims?

Precisely what I thought. I remembered Kun being able to defend against a technique that cut him off from the Force.
Though, seeing as how that particular one only had certain effects and functionalities, and then Kreia, saying of the one that hit her:
"There are techniques within the Force against which there is no defense." ¯Kreia on her exile from the Sith Triumvirate
Implying it is a different technique almost altogether.

More likely the technique was not highly taught - the same as how the blueprints for building nuclear weapons are kept from being common knowledge, lest they be acquired by every nation.

The attack on Katarr was likely too fast for them to react to.

That being said, the three Jedi Masters on Dantooine, highly knowledgeable and powerful in their own rights, had no way of defending against Kreia's drain, which we know is a weaker version of Nihilus's drain.
And these Jedi surely have possessed the same amount of knowledge as Nomi Sunrider.

Literally consumed, and then mostly absorbed as strength.
But the soul is ripped apart and diminishes after a while, thus driving his Hunger for more.
If there truly is no written technique for Palpatine to help his defense, then he's screwed, plain and simple.
