Not quite. True, Morpheus did hold his own against Agent Johnson but he was still sent off the truck and survived only because Niobe arrived in time to provide a landing for him on her car. This allowed him to launch a sneak attack on Johnson. He certainly didn't 'best' him.

It's slightly off topic, but can someone explain to me why, after getting so utterly pwned by Smith in the first movie, was Morpheus able to trade blows with an "upgraded" agent in Reloaded? The way I saw it he was doing pretty good, and didn't seem to be in fear of his life. 😖 Did Neo teach him a few things or what?

No reason, Morpheus just got upgraded. He is portrayed inconsistently between the two films.
