Anybody's game, I think. But if I HAVE to choose, I'd say Merle. While I get the impression that Daryl is a more skilled fighter, I think he's mellowed out a lot more than his brother has. I don't think he has the same "killer instinct" that Merle does, so I think that's why Merle will win. He seems to be more willing to kick the beejeezus outta Daryl, than the other way around. To win at any cost.
Is it a fight to KO or give up? Or to the death?
I think in a fight with no major consequences, Daryl'd be quick to put his brother down. Merle's the more brawler type, while I see Daryl as technical and more skills.
In a fight to the death though, I don't think he could kill his older brother. Unless he like, murdered Rick and the others beforehand.

That's a good question - I just assumed it was to the death, or at least, that was the implied basis for my verdict. If it's "just" KO or give up fight, Daryl wins. But I thought it was to the bitter end, so I have Merle winning. Because he's more of a killer, and Daryl's mellowed out quite a bit.
