Ah. I have only a passing knowledge of Pokémon, so I haven't seen the movies.

The Mewtwo in the new movie that changes into that new form is apparently different from the Kanto one and is a girl, which would explain the female VA. But since it's the Pokemon anime, no real explanation was given of course as to how Mewtwo was cloned again/re-created; same with how she changes into that new stage. From what I heard anyway, but from what I've seen in trailer footage she's like faster than the original.
There's also that other new form that'll more closely resemble Mew according to rumors. Wonder if that'll be the Kanto Mewtwo.
edit: There should be a moment where both Mewtwos are united together against something like the two Deoxys against that dick Rayquaza.

As a legendary, it should be genderless. The female VA is probably just to differentiate, and I don't think anyone will really care about the pronouns.

Lol, seriously. Climax/Resolution: "Ash intervenes in Mew and Mewtwo's conflict and... gets turned to stone somehow. He's then miracle cured by Pokémon tears. Yay! Mewtwo learns kindness and Ash is back... except it doesn't matter because Mewtwo reverts time anyway." They got their point across, but the way in which they did it was such a massive middle finger to the viewers intelligence. I still like the movie and all, but... c'mon. Lol.
