Hard to say at first.
Though the Destroyer's beam was explosive and had extreme levels of heat.
It's kinetic nature should assure the Omnidroid and its arms get blasted away constantly. And if the Destroyer focuses on the Omnidroid's centre the arms need not even reach it at all.
The Omnidroid never showed the ability to compromise the Destroyer Armor.
Thor couldn't even do it without absorbing and releasing high amounts of energy enough to create an explosion throughout the sky, defeating the armor from within. And even then the armor was intact.
Destroyer wins.

Remember that the only thing that really can hurt the omnidroid is itself. What damage can the destroyer do to it?
