Thats only because (as Adam Warlock explains during the Infinity Gauntlet arc) Thanos wanted to lose, so Thanos subconsciously allowed Captain Marvel to shatter the CCU...

Doom (on the other hand) never wants to lose, so Thanos pulling a Captain Marvel wont work here...

He shattered the cube because he was powerful enough to destroy it , Thanks is more powerful simple
