Captain America (best blend of tactics, charisma, and the ability to inspire other heroes in addition to the populace)
Nightwing (repeatedly stated to be the best leader in the DCU pre-Flashpoint)
Superman/Batman (Superman's the rallying symbol/beacon of hope, Batman is the tactician)
Cyclops (has been leading the second premier superteam in Marvel since he was a kid)

Hm, it can vary. For example, Superman, Batman, Wonder Woman. Superman's the most inspirational leader, Wonder Woman's the best general, best at smoothing out internal conflicts, and does the most day-to-day leadership (playing a big role in leading a country), Batman's the best planner (and often enough, doesn't want to lead), though it should be noted that he has on multiple occasions caused schisms in teams due to being too hard on them or treating team members as tool. Depending on the circumstances, any could be the best in charge. If you have Batman and either other, the other should be in charge while Batman is purely on planning. If you have a complex situation, just give Batman command since all the leader's going to do is carry out what he says. If you need to rally a bunch of people, Superman. A nation, WW. Yadda yadda.
Captain America's the best overall. Nightwing is also quite high, then Cycs.
Then probably Superman and Wonder Woman, Storm, Aquaman, Leonardo and Lion-O.
Lion-O's normally portrayed as a talent, but inexperienced leaders who's picking stuff up, so he's at the bottom. Leo's mostly used to leading his brothers, and is known to get into fights with them while doing so ^^ Even so, he's not bad and is quite good with his team, but he doesn't have broad experience.
I left off Black Panther because, well, I haven't really read many comics where he's leading rather than just being team super-sneaky-super-smart-planner, and with his nation the people have a long history of trusting their monarch so it's different than leading a team of differing personalities.
Funnily enough, superman has led both wonder woman and Batman in battle and several times at that. Remember Panic in The Sky where superman led the fight? Or Asgard fight where Thor appointed Superman his successor as leader and not wonder woman? Or the time he led everyone on earth against martians in New World Order? When he led the villains against Russian Zod? Heck he has inspired a whole planet against Kanjar Ro when he had enslaved them while depowered and getting the shit kicked out of him.
While AMNESIAC, he inspired and led the hunger dogs against Darkseid which is flat out amazing leadership and inspirational skills.

Superman is charismatic as heck, if he's there, he's in the lead. However, he doesn't do battleplans or troop movements or such as much as the other two of the trinity. Heck, part of what makes him a good leader is his skill at implementing other's plans (comes from working with Batman). He's good at listening to others, and encouraging them to give their best. You will note how even though I mentioned WW's broader skills, I did not put her higher on the list.
To mention more of Wondy's resume, when the Greek and Indian pantheons went to war with the Titans, they picked Diana to be in charge. She also leads the Amazons into battle a lot, and the Albino Gorilla Knights throughout Gail's run. There was also the time when faced with Ivo's siren androids that prevented any male hero from facing them, she gathered much of the heroine population of the Earth against them.
The Trinity is full of high-tier leaders, is what I'm saying. Even Batman, what holds him back is more his flaws, when he can manage to put them aside he's pretty great.

Superman does that better than her. He is a genius on the level of some of the greatest minds on earth. This alone is better than all her plans and strategies.

I'll wait for her plans which outsmart the greatest strategic mind who ever existed aka Brainiac 13. He did it again in Action Comics 782 where he outsmarted both Imperiex and Brainiac 13. Again.
Give me a single one of her battle strategic plan and I would give you several better plans and strategies by Superman. He has led earth's heroes against Brainiac in Panic in The Sky, led villains against russian Zod and led Asgard for a thousand years. What plans and strategies Wonder Woman has made and executed?
