Hmm. Could be tough. Could go either way depending on what could happen and whether the Borg nanotechnology is superior to or can assimilate the genetically organised robotic technology. Could also hang on whether the Borg are allowed to assimilate Klatu and his knowledge of how to stop GORT.
I'd like to see the replicators from Star Gate in on this action as well.
Borg assimilate using nanotechnology on a much smaller level that the Gort 'bugs' do or at least appear to do. Simply depends on whether they can. If not then can they assimilate Klatu and his knowledge to shut down Gort using the spheres or do they have that option. Or the face of it, energy weapons would be useless as Gort just increases mass with weapons. The simplest argument is that the Borg tech was shown to has limitations in that it couldn't assimilate species 8472 where as Gort's tech showed no limitation although never faced as advanced tech or biology as the Borg.
Borg nanites can also assimilate tech as well as organic matter.

GORT's a species killer, the Borg are more than capable of that and more. Planet busting, if need be. Really seems like it's the Borg's fight to lose, though as you said, it's not cut and dry.
