I would think the Avengers win. Purely due to their heavy hitters, namely Hulk and Thor

Nightcrawler could likely take Hulk by teleporting him several miles up and letting him fall down to a KO.

Thor's the problem which the X-Men don't have an answer to.

X-Men need their heavy hitters- Xavier and Magneto. Without them they can't stand up to the Avengers.
