I'm honestly not sure. I'm pretty sure that a Cullen would easily tear an Agent like Smith to pieces based off of his showings in the first film, but in the second film those guys were taking hits from Neo, who in the third film is obviously much more physically powerful than any Twivamp. I personally like to think Neo got much stronger by that point, so who wins sort of depends on how powerful you think Neo was when he fought Smith. Him having a draw against Seraph supports that he wasn't as incredibly powerful though, IMO.

Yeah. That whole altercation with Seraph was confusing to me. From what I got out of it was the test had to be in that small space. Seraph is supposedly a tuff mofo though even according to Smith
