Here's how this fight goes. Karate Kid jumps into the ranks of the X-men headfirst, proceeds to beat Logan, Kurt, Hank, and Peter to death, then Cosmic boy picks up Logan and Peter's dead bodies, he makes Logan evicerate Scott and Emma and makes Peter beat Storm to death, and then the Legionares are awarded medals for eradicating the mutant menace.

Val can solo Logan (he doesn't even have a healing factor right now), Peter (he's far to slow to hit val and KK has dealt with Kryptonians and Daxamites on multiple occasions), Hank (unless he has prep time, he's a nonfactor in a fight agains Karate Kid) and Kurt (he's fast but once again, Val's dealt with Daxamites). Truth be told, Val doesn't even have to deal with logan or peter because Cosmic boy could tool them with ease. Let's be honest here, the humans would probably reward the Legionares for taking down the X-men. It's not hate, I'm just being realistic. The Legion heas the potential to stomp in this fight.

Her powers dont work at the speed of thought. She still has to play with existing weather patterns.
While i cant say i've ever seen her flash freeze anyone (again, time), i did see her dehydrate Magneto once. It was in no way a quick process.
This is just a simple misunderstanding of her powerset?
Untrue. Her powers have been stated to work at the speed of thought and even faster than a conscious thought before. And when she dehydrated Magneto she PURPOSEFULLY did it slow as Cyclops demanded so he wouldn't notice.

Her reflexes are higher, but her durability seems to be pretty much human yes.

On the speed of thought. Some quotes that might help clarify why this isnt a "thing"...
" Physically the speed of thought is how fast the electrical signals move through your brain.
Technically they're two completely different measurements. Light is a velocity. The speed of thought measures... concept? I'm not even sure what to call it. When fiction refers to the speed of thought they don't mean the biological speed of your brain functions. They mean the speed of concept. It takes light 8 minutes to reach the Earth from the Sun. Humans can think of the Sun from the Earth in a moment.
The above just means Storm would be able to go: "By the Goddess, these strangers look formidable. Best i take the brunt of the assault on myself, and save my teammates possible harm."
That whole thought process might take only a moment, but its really no different than anyone else with a weapon, in her case, lets say lightning, which she still has to summon, or a twister, which she has to create, deciding to use it.
No one's ever made the point that Punisher can shoot you in the face at the speed of thought. But he can. Does it all the time.
