Except Doom had an undisclosed amount of time to prepare, with Loki no less, and uninterrupted access to Asgardian physiology. And before he got in his makeshift Destroyer he was getting shit on. In a random Doom's got nothing for Thor.

Doom still got thoroughly wrecked in an amped suit of armor that he based off of studying the Destroyer and Asgardians, and a noticeable amount of prep with aid from Loki.
And while Balder cut off Doom's direct line to the life force and energy of the Asgardians, aka the Odin Force, the armor had already been powered up by a significant amount of energy.
And that's Doom with a bunch of benefits. By himself, he is worthless against Thor in combat according to that arc:
