To give a detailed summary of my selections:

Bourne vs Big Daddy
1. H2H- Bourne has consistently outmatched the US government's deadliest assassins in H2H combat, being a government killing machine himself. Big Daddy is just a very highly trained cop who has only matched fists with mob goons.
2, Gunfight- Again, Bourne's government training has given him dead on accuracy, allowing him to shoot people square in the chest while falling several stories. Big Daddy has only faced mob goons
3. Intelligence- Bourne evaded and outsmarted the CIA's most pervasive black ops programs 3 times. Big Daddy got caught by the mob.
4. Same as intelligence; to add to that Bourne is practically omnicompetent, and can utilize prep time and improvise on the fly. Big Daddy clearly couldn't.
5. Same as 3 and 4
Bobby Lee Swagger vs Leone Montana
1. H2H- Swagger is a trained Force Recon Marine and CIA PMOO and even with a bullet wound was easily manhandling cops and FBI agents. Leon had no H2H feats.
2. Gunfight- Swagger's accuracy is dead on, amongst the best on the planet. His combat-honed reflexes would undoubtedly allow him to overcome Leon's comparably-inadequate mob training.
3. Intelligence- Swagger is a master strategist and tactician, managing to exonerate himself while evading a US govt. manhunt and killing those responsible. Leon is illiterate.
4. Capabilities- again, ties back to 4. Swagger's marine training taught him emergency first aid, IED creation, escape and evasion, strategic battle analysis, etc. Had Matilda come to Swagger, Stansfield would have probably been killed far more expediently and furtively.
5. Mission- Best Force Recon Marine on the planet who outfought over 100 soldiers and an attack helicopter, escaped, and killed the CIA boss who sent them on the mission vs mob hitman who at his best clears buildings of mob goons. Not hard to choose who I'd select for my mission.
Agent 47 vs Casey Ryback
1. H2H- Casey Ryback is no slouch in H2H, but Agent 47 has had far more considerable training, and taken on far deadlier opponents, namely another assassin trained by the Organization who tried to kill him at the end of the film. 47 effortlessly ripped off his ear, snapped his arm, and stomped on his head and broke his neck, not to mention engaged in brief H2H with an Organization assassin during a 4 way swordfight that outdoes anything Casey has done bladewise.
2. Gunfight- While again, Casey is no slouch, 47 again has far more training and is far more accurate, getting killshots from over 4 km easily. He also mowed through Russian SWAT like nothing while holding a hostage and easily cleared entire rooms of assailants in minutes.
3. Intelligence- while Casey had a few moments of intellect with improvised bombs and the like, 47 consistently showed he is a genius and masterfully utilizes prep to anticipate any situation, and like Swagger and Bourne, took revenge against a government conspiracy (Russian in this case, but far more vast than Supremacy) while evading a massive manhunt. To repeat ad naseum, his training far outmatches anything Casey's ever done or competed against.
4. Capabilities- 47's since-childhood training has made him the best assassin on the planet. He outmaneuvered the entire Russian government and killed their president twice. Casey may be good taking on merc groups, but he has never faced a situation on the level 47 has.

Ethan Hunt vs Anton Chigurh
1. H2H- Hunt has consistently shown excellent H2H feats, superhuman wire-fu levels in MI2, quickly fighting his way out of captivity and fighting Davian while a bomb was beginning to detonate inside his head, and fighting through prisons and tanking considerable damage while wrestling with the Russian nuclear football at the end of MI4. Anton has no H2H feats besides choking a small-town cop with handcuffs.
2. Gunfight- Ethan has shown considerable firearm proficiency through the MI films whenever he used them. Anton lost the only gunfight he got in, which was against a hick, whereas Ethan was tagging opponents while hanging outside of a speeding car in MI3.
3. Intelligence- Anton is quite intelligent, improvising the explosion to steal medical supplies and tracking Llewlyn and such, but that doesn't nearly compare to Ethan who due to his job is a nigh super-genius. He drew a perfect photograph of a guy after looking at him for a second. He is a polyglot, master tactician, and constantly plans missions on which international security is at stake.
4. Capabilities- While Anton is an excellent hitman, Ethan's MI training has made him the ultimate clandestine agent.
