Vulcan has flown FTL as well. Don't think speed is the issue here. Vulcan would sense Captain Atom energy from miles away and manipulate it during the onset of the battle. Manipulate it to the point of killing him...aggressively. I honestly think this is an easy win for Vulcan. Especially if you consider the way he combats.

Its more likely for Captain Atom to beat Vulcan than the other way around.
Vulcan best shot is overloading Atom. There are two issues with that.
In Atoms battle with Firestorm, Atom willfully absorbed the collided energy. Keyword "Willfully", as he acted as so when he realized that Ronnie and Jason gained control of Firestrom from Dr. Megala, and as an act of kindness to save their life did what he did.
This act of kindness would not be extended to Vulcan. Atom would shield, or tank Vulcans aggression.
On the other hand. Atom energy output is higher than Vulcan. Atom can K.O. Vulcan, as he did to Mongul.
His ability to manipulate time is a plus. Vulcan can not defend against the act.
Atom ability to manipulate matter is a plus. It remains to be seen if Vulcan can even defend against the act. Atom could easily turn off Vulcans X-Gene, and render him powerless. Or turn Vulcan into a pile of feathers.
Atoms own ability to manipulate energy rivals if not exceeds Vulcans own, as Atom has successfully manipulated exotic energy like the Speedforce.
Atom ability to exist within moments, enabling him to operate at super speed ala Flash. Vulcan can not match this. This is not traveling speed. This Atoms very existence (body and mind) transcending the flow of time. Vulcans quickest actions, would look like a statue before Atom.
Are his showings in Futures End usable in this battle? I didn't think they would be considering the issues are set 5 years in the future, and Atom clearly had a much better grasp on his powers then he had in his previous/'real-time' showings(which means he'd trained extensively during this 5 year gap.)
If so, he wins. If not, it's much closer.
