Nah, it's not fear per say, more like an understanding that if one planet decides to rebel others will follow.

Then again, after weeks of disrupting the Empire's facilities on lothal, a place that is of great significance to the Emperor apparently, you would assume that the Emperor would be quite pissed.
I think it's his operation on Lothal that Sheev is worried about, not a bunch of ragtag rebels.

Additionally, the very act of hunting them has value. It gives him a reason to have organizations like the Inquisition (which was formed when the Senate was still around, so had to have some paper justification), and having live dangerous enemies of the state allows him to crack down on groups he can peg as sympathizers.
He wants all potentially dangerous ones dead, but he also wants to milk things for all they're worth.
