Anakin is strong enough with the Force that he can TK lift a man of Neo's size off the ground with ease.

He also has pre-cog, which means he will always know where Neo will be. Neo is fast, but he is not fast like YuLaw, who can zip from one point to another in a microsecond. Neo always takes a few seconds to take off to attain his flight speed, and his H2H speed won't matter.

As I said, Anakin force lifts him off the ground and decaps him.
