Yes theoretically he could indeed phase. If he phased through Prime's brain he wouldn't be able to survive that. On the other hand unless this is preNu then Prime is still hilariously faster then J'onn.

Unless Nu J'onn has some feats I haven't heard of..I doubt he could even phase before Prime takes him out. There is also the issue of Thor having used his hammer to hit intangibles before.

Golem, not only is the answer to your question yes, but it is probably exactly what will happen.
