Did the larger ships have to lower shields so its fleet could fly out?

They said the virus had to start in the mother ship then filter down to the other ships.

And the city busting ship was barely scratched by multiple missiles even after the shields were down

Well they we're 15 miles in diameter. Before they became visible they we're surrounded by smoke and fire I wonder if that was from entry into earth's atmosphere?
