Remember how good of a marksman Frank was? He was able to shoot DD in the head in a non lethal way. They even said that if the bullet hit in any other angle or position, DD would be dead.
Batman has a portion of his face exposed. Punisher is knows to love shooting people paces off.

First round is without armor. 2nd round, Punisher also has body armor.
Pure hand to hand goes to Bats. Dude was an absolute monster in the warehouse scene against trained mercs hired by Lex. He's stronger and faster than Punisher by a mile. Likely more skilled too.
Standard gear is a little harder. Punisher is pretty good with a gun, and could possibly score a headshot through the mouth, but Bats has had 20 years under his belt avoiding gun fire. He's good at it, and one or two solid connections with his bone crushing hits, and Punisher is done. Bats takes it here too.

Remember that Batman also got hit multiple times in that warehouse fight and was only saved by his armor. Punisher in comparison took out a squad of inmates while unarmed, unarmored and still recovering from injuries. Not saying Punisher wins, but I don't think Batman is that far ahead.
Round 1 would probably go to Frank in a close match. Batman isn't the fastest guy despite how hard he hit and Frank has a pretty impressive damage soak.
Round 2 goes to Batman. Unless Punisher gets some distance his superior marksmanship won't help him a whole lot and Batman was pretty beastly in that warehouse fight.
Batman wins both rounds. Punisher did do well in his jail fight but his surroundings gave him an advantage, they were all coming at him down a narrow corridor meaning the numbers weren't really too much of a factor. Batman hit much harder than Frank and he was pretty fast too and much stronger, he threw a large crate like it was a baseball. Plus his suit took blades and bullets.
