I'd imagine at the start of the invasion, the city ship would fire the primary weapon over Stark tower instead of the Empire State Building.

What good would that do?

Stark learns about their shield and engineers his out shield. Uses their tech to turn their weapons against them similar to what cap and friends did in Winter Soldier to destroy those helicarriers.

Nope. According to the movie they had to do it from inside the mothership in order to affect all of the ships. Goldblum only hacked the ship they had because it was connected to their systems.

The ship in area 51 wasn't connected to Jeff's laptop.

I think its funny how a guy with a 90's laptop crippled the aliens, but Stark would have issues. 😂
