Dark Phoenix didnt really want to kill Logan; a part of her was fighting to remain in control...
Not only that, but DP was also in the process and lifting the ocean into the air, so Logan was only getting a faction of her attention...
I honestly believe that if she didnt care about Logan and focused her full attention upon destroying him, Logan in his entirety (Adamantium and all) would have been annihilated...

Could go either way, she probably can't win via telepathy as Apoc has shown he can fight it out with Xavier/shield his horsemen- but then again she can probably summon the same level of molecular disinentrating power as her younger self. I guess it depends on whether you think her unhinged abilities in Last Stand are more powerful or less powerful than the massive burst of energy she hit Apocalypse with. This is debatable imo
