So is this an actual trilogy with the final film coming later this year? And the lead actor is like a chosen one or something? And he is supposed to save the people of earth from a false reality?

I have another theory that's a variation of one of the already posted.
I think that there's a nested matrix. This means that zion and all of the "really human stuff" is actually the real matrix and what we consider (I mean we, the audience) the matrix it's just a diversion to keep people busy, never realizing that they're actually pluged while they think they're free. This could explain why Neo had his powers outside the ship.

I'm sure that this lets a lot of holes to fill on other things so I'll read to see which ones you post

well, if that was the case, why doesnt Bane now look like Smith? or why doesnt Neo see the code of the Zion matrix (Neo doesnt see things like we do when in the matrix. all his visualization is code, the green writting going down the screen)

if it is true, then maybe smith doesnt realize that he is still plugged in and he looks like bane due to a sort of backwards "residual self image"
