It's a tough one. Batman's suit gives him a huge durability edge, but Bourne has shown time and time again that he is a master of utilising his environment to overcome difficult situations. Going to give Bats a majority though, simply because he should have a much easier time hurting Bourne, while wearing his suit, than the other way around. But I could potentially see a scenario where Batman gets a No. 2 pencil in the eye.
Bourne has almost cartoony durability at this point. In the latest film, he pretty much falls off a multi-storey roof (a wire very mildly helps slow the drop, but not by much) and smashes into a wall hard enough that half his face is mostly a bloody smear, but gets up shortly, and appears to only be slightly affected later on. He also takes a gutshot at one point, and still proceeds to run around immediately after (without any medical attention), do his Bourne thing, get in a car chase, and beat the shit out of another one of those super assassin types he always ends up fighting in one of his films. He's way above any of the fodder Batman managed to drop quickly in BvS.
And you could also say that Batman has never fought anyone as tough and skilled as Bourne is, onscreen, without the aid of his special suit and the traps he prepared (in Suicide Squad
Spoiler:). And like I said, I do give Batman the majority here, and exactly because of the extra durability his suit grants him.
Deadshot's kid interfered or Bruce would have gotten shot in the face when faced with a non fodder enemy. And Deadshot doesn't have Bourne's H2H feats either

Floyd is pretty skilled in h2h, it's just DCU Batman is a legit superhuman, so that + his armor meant his hits were about as effective as trying to beat up Enchantress. Easy to not look great when your moves are useless.
