He has a bunch of ranged weapons, including guns, missiles, lasers and repulsors, as well as a built-in AI/targeting system. And the fact that Barry took Firestorm out with a lightning bolt shows that he can still be taken out by energy attacks, assuming he doesn't have time to prep. Also, he didn't exactly transmute that bomb very quickly. Tony could punch him in the face in much less than half the time it took him to do that.

As for the lightning bolt, that is why I said he can absorb energy if he can react. He didn't have a chance to do that with the lightning. But then IM can't attack as quickly as Flash can.

He immediately transmuted a rifle into sand though. So portions of the armor could be changed pretty quickly. The bomb was so big the waverider couldn't hold it up. That was hundreds of thousands of gallons of water he made at least.
And Tony is going to just hover there and wait for it to happen? Tony has much better feats of flight speed and maneuverability compared to Firestorm, so he would have a hard time getting close enough. Not to mention Firestorm has used that ability in combat all of one time, and it surprised the hell out of him at the time (as it was his first time, and an accident), so it's not his go-to either. He prefers fireballing things.

He had time to prep to absorb the nuke. It's not like he did it while under fire. And it's not an instant attack. Flash still runs in a circle a bit first before launching those. Based on actual screen feats, things like Tony's lasers are, in fact, faster. We can compare screen feats if you want to. 1:43, at the bottom of the screen:
