I'm fairly certain it depends on your class story choice.

I kept all my ghosts, so it couldn't have been.

That's strange then, it is possible that the ghosts released themselves during the five year long hibernation.

I guess it would explain why Nox never busts them out in any fight.

I do recall you telling Valkorion about them in Chapter 2 tho.
