It seems like Brainiac is behind Lena Luthor to me. A throwback to pre-52 where she merged with brainiac in OWAW /B13 era, Rebirth [and new52 in general]seems to be grabbing and redoing old stories in different ways because of the compacted/lost time, things are happening just slightly different.
Just tossing out there Brainiac always thinks Lex is a lesser intellect because Earth itself is considered a lesser-intellect planet and he's extremely arrogant. But, it's pretty frequent in both primary and alternate universes that Lex outsmarts him consistently.
They're smart in different ways though. Brainiac can put up a plan that is multifaceted and takes years and is world, universe or multiverse level stuff. But on the fly, Lex can craft his own plan, stunt Brainiac's plan and punk him. Just look at OWAW or New Krypton storylines. The latter of which, Lex outsmarted Brainiac's plans, confronted him and talked shit to him outsmarted him again one-on-one and snapped his neck, and caused the death of New Krypton all back-to-back-to-back. Though, granted, in both of stories, Lex is on the side of Superman. But still, he knows how to use people. --- another thing evident when he helped orchestrate the fall of Alexander Luthor in Infinite Crisis. "Now who's stupid?"

Luthor is 10th lvl imo. PC-Luthor a 15th lvl.
Rank these characters in levels of intellect. How do you see it?

Black Panther 8th lvl
Ray Palmer 11th lvl
And I highly doubt Lyrl Dox being 12th lvl.

I'm a pretty firm believer that nobody is smarter than Reed. The guy's brain has now been used multiple times to recreate everything. Note that this is not to say that Reed makes the best use of his brain, or that he's the most effective.
Batman 1M is implied to be quite uber, but then he had to go ahead and ask for Tim's help with AI programming, so... hmm
Luthor, Stark, Bruce, BP, and Pym I'd all place in the same general tier. Different strengths and weaknesses, but overall close enough.
Ray's good, but I'd have to see some feats that impress me enough before I put him up there. A few bits of narration here and there elevating his status aren't enough for me.

Here Reed states that he is only 'fractionally' smarter than Tony where single tasks are concerned, but goes on to say that Tony is the smartest there is when multiple tasks need addressed simultaneously:
"Mister Stark, on the other hand, is this world's greatest multitasker..."

"There's no one --absolutely NO ONE-- who can do the things he does. If we're talking about building, well, then we should be taking our best builder."

In fact, Tony hypothesized that the only reason Reed is fractionally smarter than himself is because Reed's powers allow him to 'cheat' and make his brain(and intellect) physically larger as it suits him:

Ray Palmer cracked the Hourman virus when Superman 1 Million said that only a Solaris class stellar computer could do so, created a time machine, created boom tube like teleportation devices, co created a device that made the user's wish come true, figured out how to neutralize a universe destroying cosmic phenomenon that hadn't ever been discovered, has been described as having a mind like the world's largest harddrive, and created the greatest shrinking technology in comics (in terms of power, range and versatility).
Atom has also created a device to defeat Superman. The device would pluck anyone that was capable from the time stream. That being would be Atlas.
He can also shrink below the atom level and slip between the cracks of reality.
