Its like self-effacing comments mean nothing when it comes to skill, Jaina was already on par with half of the council in Dark Journey- she's obviously above them as of FOTJ.

Jaina might have been below them by LotF, but she's above them by FotJ: Apocalypse if you take that quote about her being the most skilled of them all seriously.

IN LOTF she was specifically chosen by Luke to fight Caedus, why else would Luke have chosen her if she wasn't the best of her era? Kyle/a team, Mara, had failed who else would've been able to even have a ghost of a chance?

I don't recall her power being a reason for being chosen. Her Mandalorian training, desire to fight, Luke's "Sword of the Jedi" prophecy, and the fact she was his sister always seemed to be the biggest reasons. Caedus was also expecting to fight Luke. They believed he would underestimate Jaina and not take her seriously, thus giving her an advantage with Luke's amp and the Mandalorian training.
