a). he has been split into Blue (Superdad) and Red (New 52 Superman) to weaken the Universe
b). it's been the doing of whatever is behind Flashpoint/Rebirth [i.e. Oz and whomever is with him)
c). they need to merge to stabilize. They've done so at the end of penultimate issue of the crossover, when Blue [Pre-52 Clark & Lois] were fading but Jon came with Red [New 52 Clark & Lois] to save them, they merged, and for now [according the next week's preview], Red is in control.
If you want to start with the Superman books again, read Action Comics next wednesday. By the end of the issue, we'll have ONE whole Superman that has lived through both Pre-Flashpoint and New 52.

Superman was always the multiverse/omniverse or more accurately the source of everything. This is kind of consistent and makes sense, that's why his limit is the plot/story and the ability of the writer. IMO.
